Perhaps something "dead?" Sometimes this happens when something (mice) die inside... Flies breed in "decaying organic debris" - which can be anything from decaying leaves, excrement or something dieing. Not a whole lot you can do about it as this is the end result. If this is the case, they will go away in a few days on their own.
