The dead rats pose no more of a problem than anything dead. Just dispose of them in the trash or bury them.

The 6 inch trench might not be enough. I would advise 18 inches on both legs of the "L"

Make sure your house is sealed against entry. You could also have a few rodent bait stations around the outside of the house.

The rats will be able to get to any part of the house they want to. If they haven't been there yet it's only a matter of time, if they're still getting in.

Forget traps. Use bait. Get some help from the city on this.
