Not sure what squirrels you're talking about, but grey squirrels don't hibernate. Some of the ground squirrels do, but they generally do that in their burrows, not in structures.

Those nests are relly for the summer, they'll seek out better places for a cold winter, and they generally build them every year, so you're not causing them that much of a problem.

Keep on trapping until there's no more activity.
