Trap them all first. Make sure you have them all. It sounds like they are wary of the trap, the 1040 is better for squirrels, they can see right through it. It's the only one I use.

But you can keep trying, maybe they will go in later. Try it outside where the squirrels patrol, bait it up but disable it so they can go in and out. Once they get used to it, you can re-enable the trap. More than one trap will certainly help. Next time get a 1040, skip the other ones.
