Those nests in the trees they abandon in the winter, you can leave them up. They will actually help to keep the OUTSIDE.
Cutting overhanging branches will help. but they can always get up on your roof if they want to. I've seen them scale aluminum siding, walking right up a vertical face like you and I walk on a sidewalk!
The crawl space rascals are probably not squirrels (although anything is possible) they are more likely chipmunks - they will stash nuts anywhere. Squirrels tend to hide their stash.
The other possibility would be rats, but for that to happen you'd probably be aware of them on the outside first. And have a copious food supply out there, such as overflowing food refuse or a food supply for pets.
