Kel, I would expect, if you had dead squirrel(s), that you would have far more flies than that. You would probably say "hundreds," but there would probably be far less than that. But there would still be a LOT...
Just keep watching for the squirrel problems, be AWARE! (And don't feed the birds!)
It could also be something else too, and could even be on the OUTSIDE. For example, I once had a lady that had an ongoing fly problem in her mud/laundry room. Come to find out that they were breeding in her outside gutters and some were entering through a hidden flaw in her siding. Flies will breed in "decaying organic debris," which can be anything from a dead body to rotting leaves in your gutters. An educational moment for me...
